The only way for the assassin's output damage is to superimpose the MANA and then buy the BUFF superposition without taking into account other methods.
Correct me if I’m wrong, but in answer to your questions:
Agility is an independent stat to attack speed, so stacking agility (however much) would not be a factor within the attack speed equation, at present Agility doesn’t seem to hold a place in Mir3 as the accuracy of the monsters is too high resulting in the dodge rate (dodging comes from Agility) being far too low to be a viable build - personally I would say watch this space as Agility might find its place again down-the-line.
Mana is the main factor in the damage equation for Lotus Skills, and since Lotus Skills are the main means of attack for an Assassin it is the obvious route to go (I’ve trialled DC build to 240+ / Luck+5 But it feels far weaker by comparison). You should always use any extra Mana buffs/elixirs that you can afford as they will increase your DPS. Another factor to consider is Attack Speed as this reduces the cool-down of Lotus Skill, which again results in higher DPS (its easily achievable to hit max attack speed (+15) as an Assassin).
